Replace the attached files in the theme folder with this transparent ones. This should work. I think there will left a seperator.

Thats a good question... ^^ I changend the theme about 20 times in the last hour to figure that out!
The most sections are used on different places...
So far I came:

I changed the fonts of my N900 on another way than overwrite the four Nokia fonts.
I placed my own font in /usr/share/fonts/nokia and changed it in the
gtkrc file...

the icons for Oci store is located here: /usr/share/icons/hicolor
I'm not sure if the maemo icon is also there, but the webpage thumbnails aren't. I don't know were these are...

Is it possible to have an Icon (48x48) on the desktop for a bookmark, instead of a page preview?

I know thats possible to create own shortcuts but I can't find this guide and see if this...

The lockscreen Backgrounds can be found here:

/usr/share/themes/ (alpha for the blue theme and beta for the orange theme) /backgrounds/lockslider.png
