I update the changelog (in debian/changelog), but the extras assistant won't update the changelog. I don't know why.

After long experiments, it works now!
I tested clean installation and update and hope that this works also on you.

Please try 0.6.0.1.
It's coming to maemo-devel.

Available as .deb (first post) and in maemo-devels.

Version 0.6.0:
- Bugfix: Don't create deleted main categories on update
- Bugfix: Application (e.g. Gas-Balls) wasn't correct shown...

The new version support applications that are saved in /home/user/.local/share/applications/hildon (e.g. WebOS Apps). A bug was fixed: catorise is now reloading after installing new...

UPDATE

"catorise" and "Catorise GUI" are now in one package "Catorise PLUS". The update replace the "catorise" and "catorisegui" package, but don't replace or delete your customized categories.
