Same thing happened to me a few months ago.
One of my contacts went missing but when I retyped his name the phone numbers came back!

I now export my contacts everytime I add someone.

I had similar problem once.
All my contacts disappeared. It was impossible to restore it from backup until I flashed emmc.
It never happen again and I don't know what the cause was... maybe our n900 become self-aware ...

Just reflash it when it gets naughty :)
