This is not a case related to the stain on my screen? What I mean is:

I wonder how it came to being :) The stain is concave to the screen.
First I thought it's a gorilla glass, but n900 hasn't that (but I'm not sure :p).

No. As Estel said, every N900 will have it sooner or later. And no, N900 does not have a gorilla glass, whatever that is.

Not in this case - the ones we're talking about, are 100% caused by temperature difference. TIP: Look at schematics what components are directly under those brighter points (when device is closed, i.e. no keyboard slided-out) ;)

gorilla glass is another "awesome" thing that came soon after capacitive screen nonsense - it is hardened glass that is more resistant to scratches, but instead, breaks at the slightest excuse (like, when you drop your device from 5 centimeters height, cause it slipped from your fingers during placing it in desk). Usually forcing you to buy overpriced replacements, or cheap Chinese ones, that, for a change, break without *any* excuses (i.e. just by lying somewhere, due to tension of being glued to device by double-side tape, at the edges).

Add to this the fact that thing is, usually, glued to the lower parts by some infernal double-side tape, requiring bumbo-jumbo during replacing, and you have whole picture. what temperature difference? ithe LED is to close to the screen.

Funny enough, I have the same exact spots as you guys have posted (and confirmed). My n900 is from Nov 09 and still going strong.
