Have you tried booting linux from a livecd or usb drive? Others have had luck with that reading/writing the flash partitions. There's a lot about this in the "fixing MALF state" thread, IIRC.

I'll try it out in the university linux machines and post results.

I don't actually have complete control(root) over those. Do you think it would still work or should I do it on my own pc?

You'll probably need root privileges in order for flasher to grab the USB port. At least that's the way it is on *buntu boxes and probably other Debian derivatives. (Of course, this all depends on the flavor or *nix used on the university machines, attitudes of admins, etc. etc.)
