I did ls -l on tracker folder and for meta.db I got:

27 20:50 meta.db
-rw-r--r-- 1 user metadata 10240000 Feb

Does the size determine how much is stored in it?

Yup of course the bigger the database the more the contents :D

Have you tried using this to export your messages?

Get your stuff out once and do a tracker reset with deleting meta.db too and then see how it goes...

I restored my messages contacts from back up last night and now they are all deleted again. . . . . .

UPDATE:

Now my phone doesn't even save messages I just recieved into my Mesages app. . .

What helps for me in this case is the terminal and then:
killall messaging-ui

Then go into your messages, wait about 30 seconds and it reloads the messages.

Its a awfull bug and i once deleted my complete phone when only this simple command got them back. I didn't know back then.
