Truecrypt is on extras-testing, AFAIK

And its windows and linux compatible

It does the job very well: You create a storage file, and its mounted as a folder, its password protected, and you can select the password bit depth

you can always use CLI tools like gpg or openssl to encrypt a file, both of them are preinstalled ...
