These are two problems I ran into after doing an OTA upgrade, caused by old settings left behind. They shouldn't occur on a full flash.

Application manager sorting can be fixed by deleting "~/.osso/hildon-application-manager"

Application icon rearranging in the menu can be fixed by editing /etc/xdg/menus/hildon.menu (as root), and replacing the section
