Yep you must have somehow renamed your /usr directory to.. well, that. It's the only directory missing, compared to what I have.

Did you try:

- Turn off phone
- Press and hold 'u' key
- Connect USB-cable
- When USB-icon appears in top right corner, release 'u' key

This sets the N900 in update mode or something like...
