The error from pkgmgr refresh-cache is expected, after all there are repositories that can't be refreshed.

The weird thing is that pkgmgr should take the packages from whichever repo has them...

If you have the Terminal already installed then cd to /etc/apt/sources.list.d, then do an ls, inside there should be a file named n9repomirror.list.
