It decides whether or not the CSSU is installed by reading mp-fremantle-community-pr's version, you might have uninstalled that somehow (and you won't get notifications about new updates because of this).
Code:
apt-get --reinstall install mp-fremantle-community-pr
to restore it.

MohammadAG is right (as usual).

You have broken the community updates, most probably by installing test versions of the hildon desktop or similar, and the application detected that and warns you.

Please also don't confuse the application "CSSU Features Configuration" with the actual CSSU.
Finally, atm the application is up-to-date with the latest community update. When a new update comes out the application will be most probably updated too.
