Yes it will reflash your kernel.

To keep stock kernel you should install multiboot-extras package (containing the stock kernel bootimg) and create a multiboot entry in /etc/multiboot.d pointing to /boot/multiboot/vmlinuz-2.6.28-omap1 (there should be one at /etc/multiboot.d/examples)
