Maybe because of updates in LPS ? You tried to ask in LPS thread ?
Try something a very simple:
1. transfer backup files from /home/user/MyDocs/.N9QTweakBackup/usr/share/themes/base/meegotouch one by one to the correct place.
2. between all transfers run this command to check if LPS start to work correctly:
/sbin/initctl restart xsession/sysuid

In this way, we will find which file cause this problem...
