EDIT: For guncon controller to work the user must have read/write permission on the file /dev/input/event3
I added to the gui the change permission command

sudo chmod 666 /dev/input/event3

before executing pcsxrearmed.
It works for me (but I'm not sure it will work on system without rootsh)
