its not really an OS flaw. The file-system must support proper Unix permissions for a file to be flagged as executable. That is a good thing. The FAT filesystem doesn't support Unix permissions. Blame Microsoft.
I have an 8GB internal SD card, with 7GB setup with a cloned OS2008, so plenty of room to install apps, homebrew code etc. The only downside is that you can't access that partition over USB, but that's not a problem as I live in a Unixy world and have no need for such a connection.
