sorry to note that, but probably no CSSU update will ever be able to handle massive system tweaks like a changed partitioning or different filesystem on rootfs. :.(

Anyway thanks for mentioning it, we might investigate if we could improve. Maybe at very least check md5sum before replacing any system relevant stuff, so we won't overwrite user edits but rather abort update.
