You'll need to do a FS check in order to remove those stale handles.

Sometimes it is enough to simply (forced) rm those files/folders, sometimes you' ll need to get into either an alternative OS that has access to that file system (inn case you have Nitdroid or something like that installed), or you could try getting rid of it in recovery mode.
