Also you can get the result immediately by running this one-line command as ROOT:

ls -A /path/to/CUSTOM-ICONS-FOLDER|grep ".*\.\(png\)"|grep "apkd_launcher*"|while read line; do /bin/rm -f /var/lib/apkd/$line && /bin/cp -f /path/to/CUSTOM-ICONS-FOLDER/$line /var/lib/apkd; done

Where is /path/to/CUSTOM-ICONS-FOLDER is a full path to the folder with your icons.
* If still some icons is not updated, probably problem comes from lipstick. Just refresh homescreen (lipstick restart) or check if names of your custom icons is correct.
