Maybe you can find useful to follow this thread, I've just posted a question about this kind of approach for backup: having the filesystem on the MMC, maybe it would be possible to tar/untar it by temporary booting with the "conventional" one in the flash. Let's see if someone will be able to achieve this and guide us.
