I assume you're referring to the Default, Emacs, Raleigh, and default directories under /usr/share/themes (alpha and beta are the 2 themes you see under Settings). The Default, Emacs, and Raleigh directories contain keybindings and are of minimal size (44k total). The default directory is just a symbolic link to the alpha theme. I would not remove any of the aforementioned directories manually, as it will cause breakage and not gain you anything.
