I believe the OTA (Over The Air - via app manager) upgrades have to be done incrementally, but you can always download the flasher and appropriate image and reflash your N900 directly to the version you want, no fussin'

The OTA upgrade is not destructive of personal data (although backups are wise), as far as I can tell, whereas I'm not so sure about reflashing.
