Dpkg only removes files from /etc when a package is purged, which is something the application manager does not do. There will be a workaround in the next version. It has one problem: As it replaces files from a system package, I assume it can never make it into Extras (possible problems when upgrading?). Using a similar solution in shortcutd would mean the same fate for it, and also cause it to conflict with Matan's package.
