Doing the update via App Manager means all your applications and settings will be left untouched. Using NSU (or the flasher program) will rewrite the whole rootfs, losing all the installed applications and the system settings.

I'd recommend using App Manager for updating wherever possible, and only using flasher if you have a problem. I'd also recommend not using NSU at all - it seems much less reliable than flasher.
