Since i haven't got my phone yet I couldn't say.
In the windows version of mypaint you have the option "save as". and it keeps the layers after saving as jpg so you can continue to work and later save as ora. (but the saved jpg is flattened of course) You can also hide layers and save those visible. If this behavior is the same in the n900 i don't know.

But as for flattening the image, if saving it as a jpg should automatically flatten the layers in your work file as well. Try hitting the undo. Assuming there is an undo option
