I somehow fixed the similar problems I was having with the command line apt-get program. I started by logging in as root and running apt-get help. Then I used the easiest options listed there and after trying a number of them together with apt-get update, suddenly the problem vanished. I wish I remembered and understood everything I did (I also ran the old-fashioned Application Manager; sometimes it seems to fix things better than the Faster version.
