Download tracker.cfg from the repos and then click on the photos that you see are duplicates & click the dropdown box to view details & see in which folder it is stored on ur EMMC or memory card.

Then open tracker.cfg and add that particular folder having all the duplicates in the NoWatch Directory & rebuild the databases..

This should solve ur problem. It worked for me...
