To make things more clear for you, I use stock kernel, and other programs that might be effecting call register are: extended call log, call notify, catblock.. My intention was try to uninstall-install all of them in turn to find out which one causes this, started with MyContacts and it happened to be the one.
If you want me to do some more testing I am willing to do.
I don't see how mycontacts could affect logging calls by itself. Even with other applications monitoring calls if they behave as expected there shouldn't be a problem.

MyContacts ONLY listen to the DBus signals and when needed will change a symbolic link to the ring tone file in order to have the phone play a different ring tone.

If you are willing to look for the reason behind this I would suggest a couple tests:
1. A very simple test is to reinstall mycontacts and disable the "call monitoring" service on the settings window. After restarting MyContacts it will not try to do anything with incoming calls. If for any reason your calls still don't get logged, it is either not an issue with mycontacts or it must be an issue with some other qt application - I can't even imagine how this could happen but...
2. Remove all these applications that you mentioned before that deal with phone calls/log and install mycontacts. I have to assume you won't have any problems with the call log. Install/remove one by one of the removed applications and test - the goal is to find which one is "interacting" with mycontacts.
