Flashing a thumb Kernel directly (if possible) would also probably reset the rootfs

I recently went for thumb2 on my N900. I had one problem that every reboot the phone ran fsck on the MyDocs so reboots were quite slow. I have Kernel Power53 for a long time. No issues with the phone so far. But now I think I messed it up.
What I had was the following repos enabled (as far as I recall):
maemo
thumb
cssu
cssu dev
extras
Apt-get update was always running into an error. I found out if extras is enabled this caused this error.
So I disabled extras and update was running fine.
My mistake was now to run apt-get upgrade. It showd about 40mb to download. When I checked for the phone moments later it asked if I wanted to replace kernel power with a omap one since newer. This is when I did crlt c and got a little scared. So I scrolled the terminal but every version apt-get went to update was newer than the one installed. So I thought whew I am save.
I thought wrong. I did a reboot because of all the updates done.
Now the phone swichtes on. Showes the Nokia logo. But then the led flashes orange a couple of times (not always) then once green and the screen just stays blank.
How do I proceed since I have thumb2 running to get the phone back to working condition?
What went wrong with apt-get upgrade? Is it a nogo on a N900 always?
