This happened to me, and this was the way I fixed the problem:
on X terminal:

root
cd /etc/hildon-desktop
mv home.safe-set home.safe-set.bkp
reboot

Then you'll need to edit the file to take out some widget that may be faulty, and/or try again:

root
cd /etc/hildon-desktop
cp home.safe-set.bkp home.safe-set
reboot

Guys this is happening to me too. Widgets that i have
1. Connect Now
2. Calendar home widget.

Hildon desktop becomes unresponsive and then hides all other widgets in all homescreens. I suspect Calendar Home widget is causing this but is there a way to be sure? some logging of some sort?

I dont have any problem with that
I have widgets:
omweather, 4x connect now, Calendar Home widget, Date widget, Battery widget, media player, Desktop Clock widget, Google search widget, bluetooth widget
