Hello guys,

I can run multiple instances of desktop widgets by setting X-Multiple to true in /usr/share/applications/hildon-home/nameofthewidget.desktop

Can I also run multiple instances of shortcuts on the desktop?

You can copy the .desktop file for the applications. The .desktop files are
in /usr/share/applications/hildon. If you want another shortcut for the browser application,
make a copy of the browser.desktop file (as root):

cp /usr/share/applications/hildon/browser.desktop /usr/share/applications/hildon/browser2.desktop

Now you can put a second browser shortcut on your desktop.
The same for every other shortcut. Make multiple copies (browser3.destkop ...) ,
if you want to make even more shortcuts.

But then have I the double shortcuts in the menu too. Isn't there another solution à la X-Multiple?

As far as I know, there is no solution at the moment, but this could potentially be something that CSSU could fix, if someone wrote a patch.
