I followed instruction at http://wiki.maemo.org/Booting_from_a_flash_card to the t. I can boot from the internal card fine but then a pop-up shows up saying that the card is corrupted. I can't view its contents in file manager and /media/mmc2 is blank.

Is this normal or did something go wrong? Device boots fine from the card.

No, you shouldn't be getting a pop-up like that. My suggestion is to try again but using penguinbait's deb instead.

If you still have card corruption problems, run the Panasonic re-formatter.

Did you follow this instruction?

shutdown must follow mkdosfs and mke2fs.
I suspect that you missed a "shutdown" after making file system, mkdosfs.
Actually, you just use format from file manager to format the dos partition if you can boot from SD. It will not harm the SD at all.
