Tricky question..
How to configure/ modify MPlayer codecs to change subtitles font (polish font)..?
I can see that player can play subtitles very well but there are empty places or different signs instead of polish characters..
Any ideas..?

You need to add subcp option with polish charset to your /home/user/.mplayer/config file. You can do that from x terminal by typing something like this:
echo subcp=cp1250 >> /home/user/.mplayer/config
