I'm really stuck with that, I haven't found any way to activate phone gui/application from shell. There must be some magic way?

Nice find, thanks for the link, very interesting!
I especially love the "X-Osso-URI-Actions=tel;sip;voipto" entry, that means we are able to click such hyperlink in the browser and it opens the phone ui... (RFC 3966). I just tested it, it works.
What also works: the SMS: prefix to open the conversations :-) (e.g. enter "SMS:yourRecipentNumber" in the browser URL and it opens the conversations for this person.
And about your problem: perhaps if you call it over D-Bus?

a tel: prefix to a number works with hildonmime, as does the sms: prefix.
