Ive got a legal copy of Duke3d. Ive enabled root access, but I can't see where apps are stored when the phone is in mass storage mode on a win 7 computer. Help?

Make a directory duke3d
Put the duke3d.grp file there.

When you disconnect you should have
/home/user/MyDocs/duke3d/duke3d.grp
If, for some reason, the last one is in capital letters then fix this with
start xterm
cd MyDocs/duke3d
mv DUKE3D.GRP duke3d.grp
exit

The application itself you'll just ignore. Instead, install the duke via application manager, non-shareware version. I can't remember if it's in extras-testing or extras-devel.
