It's a bug that will be fixed in Pr 1.1 (I hope). Restarting the phone shows the icons.

That is a known issue, and according to what the PR 1.1 testers are saying, it is still present in the future firmware upgrade. Maybe it will be fixed in PR 1.2, I hope so.
All we can do now is voting for the proper bug in Bugzilla, here's the link:

i downloaded a few games yesterday and they werent showing any custom icons on their desktopshortcuts, so i deleted these shortcuts.

today i added them to the desktop again, and their icons would show up.
however, in the list where you choose the shortcut to add from, still didnt show the icon (the "more"-menu does, though)

also, i just installed angry birds and added the desktopshortcut - no icon.
so i just restared my n900 and voila, the icon shows up.

so either wait a while or reboot the device.

After the firmware update. I lost the bounce download icon on the app. manager. I downloaded it from the ovi store. After installing the game I only got a blue square with the name bounce on it icon and no pic. I placed it on the desktop but it only game me a square blue block. can I change the icon to the original bounce icon?

Also sometimes the distance game gets cutoff. Do i have to download the game again?

Update: Nevermind I shut off the phone and turned back on and it updated the icon. I now got a picture on my desktop. I hope the distance game won't get cutoff.

I'm getting this kind of not showing things properly since the firmware update.

I had this issue and tried to dig around /etc/rc*.d/ and find / |grep -E "icon|thumb", but could not find any process that could be run, no daemon already there waiting for its time to recheck/sync icons. I couldn't see how rebooting was supposed to fix this if I couldn't easily find it in /etc/rc*.d/. Admittedly I was just digging around via the phone itself and that's a tad slow and painful. I didn't have the time (I have young kids), to ssh in from a comfy desktop and find it.

I rebooted, but I would like to know what command to run to fix this next time. I don't reboot my unix servers lightly.

Confirming what has been previously said: PR1.1 doesn't solve this bug. The bug report has already been updated with new version field.
