I have had the same issue since I reflashed, and I have flashed my phone lots of times. I have tried every possible combination. It's driving me nuts, I'm on holiday with a 500 pound camera. this has to be a bug.
I used the wifi hotspot to install a different kernel, but I couldnt uninstall as it was stuck in a loop, thus I had to flash. Any more ideas? Should I try and reflash the kernel?

It always deletes/ reprograms the CMT after it flashes, should it do that?

if you can, try switching to 2G. I'm experiencing same issue from time to time and tthis "solves" the problem.

Maybe is should reflash to mEEgo ?

You have flased the old image, simple. I did it myself.

Global frimware is this one :-
RX-51_2009SE_10.2010.19-1_PR_COMBINED_MR0_ARM.bin

Latest emmc is
RX-51_2009SE_10.2010.13-2.VANILLA_PR_EMMC_MR0_ARM.bin

Do i need to download both of those ??? emmc + global ?

Yes and you need to flash the global first and then (without a re-boot) flash the emmc. This will get the N900 back to a factory state so make sure you have a back up on a memory card prefferably.

Read the excellent wiki for more info and a step by step guide (flashing will not work on 64bit versions of Windows).
