1. open app-manager and download/install "rootsh"
2. open x-term and type "sudo gainroot"
3. then type "apt-get autoclean" and try if that solved the problem
(leave the x-term open)
if not:
4. go back to the rooted x-term and type "apt-get -f install"
if both commands don't help maybe a "dpkg --configure -a" helps

Taking a wild guess, I think you did not uninstall your program successfully, so that is the reason when you hit update, you are seeing some program that are not suppose to be there. Mind to tell us how do you do your 'uninstallation'?

Thanks for all your help so far b666m but none of those commands fixed the problem.
The method I use to uninstall a program is open the application manager, hit uninstall and select the program from the list.
My problem is that if I uninstall a program I can never re-install it. It simply doesn't re-appear in the list.

Well it didn't fail per say..
"The following packages were automatically installed and are no longer required:
doom-wad-shareware"
I also uninstalled doom for testing purposes but it also isn't in the application list.. :/
Apt-get check

mhm... you said that you couldn't find the custom-operator-name-applet anymore, right?
try "apt-cache search custom-operator" (apt-cache not apt-get *highlight*)
and "apt-get install custom-operator-name-applet" (you can hit "Tab" after custom-o i think to autocomplete the name)
or if it fails "apt-get --reinstall custom-operator-name-applet"
maybe you want to check if the package is still registered in your app-manager (even though it should be uninstalled):
"dpkg -l | grep custom-operator" (it's a small -L and a pipe | which you get in your symbols-window)
