Skype is closed source, so most of the OS being OS doesn't help. There are many Skype improvements that I'd like to see:
1. Ability to do video chat even if the other party doesn't have a webcam.
2. Be able to use the back camera for Skype.
3. Import the Skype out contacts.

Lots of importan parts of the OS and other firmware elements are not open..

what does it matter? the only tangible thing I saw in 1.3 was that now anything intensive (say uncompressing something in easy debian) now reboots the phone where it did not before.

What about skype sms messages? mostly they are allot cheaper then the carrier. especially when sending them abroad.

I've only seen you mention this so far. Do you overclock? If so you might want to check your profile settings, you probably need to increase the voltage a bit on the highest frequency you use.

Or maybe a defective SD card (if he's using one)

I am not using an sd card and I have resorted to the generic kernel when doing any large copy/uncompress such as decompressing one of the linux images (easy debian fedora etc). My phone has rebooted using the overclock (lv 250 850) and the stock kernel. It had no issues on pr 1.2, and I did have a few people chime in on the "boot ubuntu fedora debian" thread (or something of that nature) saying they have had issues on 1.3 with rebooting as well.
