I decided to flash my eMMC to fix it. Microb wasn't able to read it. So I first flashed rootfs only then backed up my data from /home/user and MyDocs to my computer. Everything was working fine. Then I proceeded to flash rootfs (PR1.3 global) again (without a boot) and the latest VANILLA image right after. After my N900 had booted I couldn't launch any applications from desktop shortcuts. The launcher also said there were no applications.

Luckily Microb was working again and I could download rootsh and xterm was also working with ctrl+shift+x. Now with root priviedges I had an idea to edit /home/user/.config/menus/hildon.menu from
Code:
  <OnlyUnallocated/>
  <Include></Include>
to
Code:
  <OnlyUnallocated/>
  <Include><All/></Include>
Now everything is working again. Has anyone else had this problem with the VANILLA image?
