The word discount got into the game because when you do the 100€ preorder you get a discount voucher that you can use when you actually order the phone to get it for 299€ and thus paying 399€ in total.

40€ pre Order pay´s later 359€ (because 399€ - 40€ (pre paying) = 359€)?
or
100€ pre Order pay´s later 399€ (like 100€ (pre paying) + 399€ = 499€) ?
40€ pre Order pay´s later 399€ (like 40€ (pre paying) + 399€ = 439€) ?
if second, than it is bull..it, because i give them my money before i see the end product in my handy.

Mixed... The 100€ is like in your first example, and 40€ is like in the second... I guess that's why they removed the 40€ option.

40€ payment also gave you preferential pre-order status.
Phones with 100€/40€ options get shipped before 0€ option (assuming that Jolla gets more orders than they can ship right away after release).
EDIT:
Wayback machine has cached Jolla.com around the time 40€ option was availeable. For peeps who need to check:

Number one! The 100 Euro package goes as follows:
You pay 100 Euros for the order. You get a t-shirt, the other half (later on) & pre-book number. When you order the phone with your prebook number you pay only 299 Euros, which all in all is 399 Euros.
Number two! The 40 Euro package goes as follows:
You pay 40 Euros for the order. You get a t-shirt & prebook number.
When you order the phone with your pre-book number, you pay 399 Euros, which all in all is 439 Euros,
Number three! The 0 Euro package goes as follows:
