I didn't do much...
I did some looky looing at a few threads that spoke of such issues...
but nothing seemed very definitive in compare to your specific situation...
and other than throwing out a few names of folks who definitely know more about BME than I ..

this not seems to be a problem you can solve with any software or charger or reset whatever. Lithium ion batteries, which sold in these small protector are for discharge rate ~1-2 amp about, not too high. That means the battery internal resistance is higher than a 30 A drain battery for example (I usually use a lot of type of Li-ION for vaping) The only thing which actually HEAT the battery itself, that is Draining faster than it shuold be, it means somewhere you have a short circuit, so the battery discharge at max rate continuesly. Do not worry all small lio-ion box has internal features for safety and cell balancing, but anyway, once the battery get heaten it means damage to itself, if you keep in this environment all of ur battery will be damaged or eventually dead at the end of the tries. What you experience that the circuit coming from the adapter is fine, phone works, so it seems you have some contact problem between the battery and the phone. Eventually I read "self repaired" isn't it possible that somewhere you caused a small circuit with connector tin?
Once more if it would be anything related to hardware or software, the phone would heat and not the battery. At maximum normal discharge rate a 100% battery should stand for 2-3 hours depending on the overlocking, if you get a lot less amount of time that means you introduced a new consumer circuit, as I don't thing you put some additional hardware I assume the new power consumer is a short circuit...
If the battery getting hot that's is always a bad sign, especially during discharging, battery should only get a bit warm during the charge.... I am using li-ion cells for heating 150-200 watts on 6 VOLT that means about 25-40 AMPER and batteries are not even warm, because those cells designed for it, however I tried to vape with a regular low drain ultrafire cell in the past it was venting and dead for 10 AMP, in the phones usually use longer but "weaker" batteries as the drain is relatively low. I am really supprised that N900 hundred without cellular interface can stand more than a week, even I use it sometimes, brilliant design compared to the current smart phones which actually must be charged each MAX 3 days not matter if they are being used or not.
I still won't recommend anyone to play with circuits on small areas, u need micro soldering rod and good quality zoom lens or elekronic microscope , good hand and a lot of patience, it is always a better idea to give it to the specialist for a fix rather than make your life harder
Now you are risking your batteries not only your phone, Li-Ion cells are suffering damage over 40 celsius damage means shorter life span in general degraded capacity and at the end the internal unit will report battery is dead, and will give you no power at all!

If the issue is something else entirely...
I am not sure where yet you should look or whom you should ask for help from...yet.
Not until we know exactly where the origin of the problem is coming from.
Since the symptoms you are experiencing are just that..."symptoms"
and BME MAY just be responding to the real issue...
which is elsewhere...
That being said..
Now... if the issue is BME related ...
the one guy here who knows ...more than all of us put together on the topic of the BME...
Is Pali.
Hell ....he wrote the BME replacement for the stock BME for our n900's.
He may be able to help track down the issue..IF it is BME related...
If the problem isn't BME related...at least you know that you can rule out BME being an issue or culprit...
and go from there and narrow the field on what and where the problem is springing from.
