After playing with this for a couple of hours at work it crashed , and kept crashing every time I started Maemo Mapper. I rebooted the device to see if it would make a difference, and then realized that this tutorial needs to be followed every time the device is restarted. At least I think that I got that part right.

And now it seems to be having trouble finding the GPS receiver. It found it once, and then lost it. And I had to unplug and replug it for that to happen.

Is there a way to make it so that we don't have to run these commands everytime?

Hal, it is critical that the GPS dongle is not plugged in before loading the kernel modules, or the OS will crash. Similarly, the modules should not be unloaded (rmmod) while the dongle is still connected. Also, as Aquabits pointed out, the ".gps_no_serial_ports" file needs to be deleted repeatedly because it gets recreated by the OS.
I have since put together a few scripts that I use in conjunction with the Personal Menu app. Once my N800's internals dry out (wife has just dropped it in the *clean* toilet bowl!) I will post those scripts and extra details.
