if ffdshow doesn't help, you can try k-lite codec. There is a lite and a full version. Test them out. I am sure your movie stutters due to a lack of codec in your system to properly view it. I just check youtube...they do have some tutorial on how to use SUPER.

I use pocketdivx.

and chose the profile "VGA (E800)." its the black pocketPC device.

I then adjust settings as:

video quality: 40
audio quality: 3 (higher if a music video)
brightness: 8
sound: 2 (higher if your output is too quiet)

in the resize option, i adjust so that the height is around 272 or to where width is 600 or smaller. experiment for the best results. don't use the cropping feature, it doesn't seem to work correctly for that profile.

click advanced options and don't use any options except the frame-rate (to reduce frame-rate) and 2-pass encoding.

when reducing frame rate, i suggest using 23.97fps

of course, if the fps is already lower than 29.97, DO NOT change it. depending on the source footage (movie, t-show, etc) reducing the frame-rate makes it choppier. and everything gets choppier at 15fps and lower. in those cases, don't change the frame-rate, instead reduce quality/resolution. any small change effects performance a lot.

experiment with the settings for the best output for the specific file being converted. use the "cut clip" dialog to set a short section for a quick convert to test different settings. depending on the source, you can get away with higher quality level.

pocketdivx can only handle a limited type of files but it a lot faster. I do use it too but for a novice user, SUPER can handle much more type of files but can be slow.

but is super optimized for portable devices?

can you produce files at higher resolution than 480 x 272? nothing i did in virtualdub with Xvid/Divx settings could produce a high resolution video that had smooth playback on the n800 with mplayer.

the highest resolution i could get in pocketdivx is 640 x 360. This is with DivX, so i'm thinking that depending on the codec, couldn't the n800 do 800 x 480 video at 30fps?

800 x 480 is the goal, although i'm happy with the resolutions i'm getting now.
