I can't find it in available sms or IM tones, however when I change the tone to something else it starts working again. But the launch app and close app sounds still don't work.
Do I need access to rootfs to access /usr folder?
$ cd /usr/share/sounds $ mplayer some_sound_file.ext

Ok I've done some more testing. I've discovered this could be a bug with Media Player widget.
Steps:
I start music playback in media player.
return to desktop.
Press pause on media player widget.
All system sounds are muted
If I do the same but pause within media player it's fine
This also happens pausing the music with the Headphone Daemon.
Going to search bugs again now I know its media player specific
