I just reflashed my N900 using flasher and the PR 1.2 firmware, but on rebooting I found that a lot of things were still preserved, such as my previous GPRS APN, settings for a lot of my previous packages/apps.

I'm confused - I thought flashing the phone would erase everything?

Also, the flash process seems to have removed all my Nokia ring tones yet preserved other tones such as those for messaging/IM/email alerts.

Any help is appreciated,

If you want to flash the device back to completely stock/factory, you need to flash the eMMC as well.
I haven't done that but I recall there being specific instructions in the Wiki for doing this along with the Fiasco image.

Well...that helped..I got my ring tones back

But oddly, the APN remains..oh well...I'm happy for now.
