What does this mean do I/we need to do something to be updated other than apt-get update/upgrade?

if you want to upgrade this apps in future you will need to remove it first, then install from openrapos repositories.

Remove apps and follow #142 then. Do I need to rm coderus.list and aegis.coderus-trusted-repo.list from sources.list.d too?

As I read links from #142 I should create new scripts in sources.list.d:
openrepos-coderus.list with content deb etc.
openrepos-nevalyashka.list content deb etc.

then rm coderus.list in sources.list.d??

As I understand it, now that we don't have to use Inception, we are able to re-install default packages. For example; replacing the unrestricted system-ui with the stock system-ui.

However, if these things are accurate in describing how to reinstall the unrestricted system-ui:
