its a bug, fixed in PR1.2 (apparently!)
make sure everything in MyDocs is inside a folder and it goes away
works for me anyway

worked for me too! 
i'd had that problem for AGES and just lived with it because i was told it was catorise! strange though, i've grown accustomed to the duplicates, my phone looks kinda empty now! :S

Have to mention, this does cause issues. I experienced the problem when using GPXview and it stopped me creating files with Geotoad. This is due to the amount of folders and files in MyDocs and moving/deleting some fixed the problem.
