I have found the same problem and I can confirm it's caused by the killall hildon-desktop.
Any other widget I have installed works fine after the soft reboot except Dr Launcher. It can be reconfigured, rotations work, but can't launch applications even by removing and reconfiguring the widget.

For two above messages and my own findings is that it *looks* like that hildon-desktop (i have community ssu and MAG's hildon-desktop that comes with it) crashes.
I havent had time to debug into this but my setup is as follows:
main desktop has media player widget and calendar widget and if i try to enable drlauncher, hildon-desktop will crash, drlauncher wont appear and rest of the widgets won't get re-loaded either ..

I encountered different problems with Qt and Python applications after
using dsmetool to stop and restart hildon-desktop.
But killall worked fine.
