After finishing my new folder simply doesn't show up and all it's content is still in the main folder...
In my experience, this hints on a typo in your [nameoffolder].menu file. If it is not valid XML (again, most probably simply thanks to a minor typo), Hildon will simply ignore it.
Thankfully, it seems like it's not messing up the whole system like hildon.menu does, so you should be fine simply looking for the typo and correct it. No breaking your fingers while trying to hit Ctrl-Shift-X...

When you are using ApMeFo, you can not use Maemo's ability to re-arrange the icons. It will just re-set to all apps on one screen and not use folders. Maemo will over-write the hildon.menu file created by ApMeFo.
I think it is possible to arrange the apps/folder in a particular order (which may be added later to ApMeFo). But it can't be done using the built-in Maemo function while using ApMeFo.
I hope I understood your problem correctly.

At the moment you can't rearrange icons inside the folder, for my knowledge. I arranged my icons on alphabetical order when I did this manually and noticed that the system decides the order. How I noticed this? I added more lines of .desktop's to my .menu and added those so, that they weren't in alphabetical order. System took over and arranged those alphabetically in folder but not in the file itself.
Also, you can see from the order, that e.g. Calculator might not be where it should be but that's based on it's original .desktop-name (osso-calculator.desktop, if I remember right) so that's why it seems to be in wrong place. So no, system doesn't arrange the icons by their alias (e.g. osso-calculator -> Calculator), it arranges them by their .desktop-name, which is, in my opinion, correct.
So until someone tells us what code to use to reorder our files inside folders we're stuck. Again, this is based on my knowledge and I'm no coder.
