I didn't put them in ignored directories, but as permissions changed by themselves I Thought that maybe these folders somehow became ignored, but still nothing...

Try removing them from ignored directories then tracker-control -r for the last time...Reboot and observe...

Well, you have your user-dirs.dirs fine, so if you look at the file, the path of each file there is the one used by tracker, depends on the file, for downloads, MyDocs is not ignored, for audio, MyDocs is ignored.. But use Tweak KK to backup the .deb files of the apps that you have installed...Refer to PDF/Wiki for detailed instructions...
